Thomas Muller beat the offside trap to score before Arjen Robben fired past Hart at his near post.
Substitute Alvaro Negredo pulled a late goal back for City before Jerome Boateng was dismissed for Bayern.
David Silva's introduction off the bench sparked City into life, as he made Negredo's goal and then played in Yaya Toure who was brought down by Boateng's desperate lunge.
The former City man was shown a straight red card for the professional foul.
